Gambit, Storm, Jubilee and a host of other mutants are made to work as slaves in Genosha to complete a dam which will power a Sentinel factory. Special collars on mutants' necks prevent them from using their powers, but Gambit manages to escape. During his escape, Gambit finds Cable who is looking for the one responsible for enslaving the mutants, the Leader. Cable gives Gambit a key to unlock his collar before attacking the Sentinel factory. Gambit frees the other Mutants, who begin fighting with the guards and Sentinels before fleeing. Storm uses her powers to bring down the dam, causing a flood to destroy the entire factory. The X-Men return home to find the X-Mansion destroyed.

Morph transforms into various members of the X-Men to cause confusion among themselves as more anti-mutant protests rise.

As the newlywed couple, Cyclops and Jean Grey reach their honeymoon island, the members of Mister Sinister's forces put Genoshan Mutant Slave Collars on the couple. As the X-Men recuperate from Morph's deceptions, Wolverine discovers that Morph is still alive, but Morph escapes. Morph finds the mutant couple, but Mister Sinister stops him from killing Cyclops. Sinister plans on making a race of unbeatable mutants from their DNA. Sinister reveals how he saved Morph from death. The X-Men show up and battle Sinister's forces. Cyclops attacks Sinister, who retreats with his forces, and Morph runs away. Xavier and Magneto meet in Antarctica, only to discover it is a trap.

Jean Grey uses Cerebro to detect a tearing in the astral plane in a part of Africa. Rogue and Storm decide to investigate the astral plane disturbance. Shani tells Storm that MjNari caused the destruction. Storm agrees to let the Shadow King host her body instead of the boy. Wolverine confronts Morph, who says he has get through this by himself. Storm forces the Shadow King to leave her body. MjNari lures the Shadow King into the astral plane opening. Xavier and Magneto find they are in the Savage Land and discover they cannot use their powers. Two villain try to abduct Magneto, who falls into a river and Xavier tries to save him.

After Wolverine has been lured to Canada by an alleged message from his old friend, Heather Hudson, he finds himself fighting Heather's husband, Vindicator, and the Canadian super team, Alpha Flight, instead. Alpha Flight believes that they were only sent after Wolverine to get him to rejoin their team. However, their General Chasen has a more sinister agenda: to retrieve Wolverine's adamantium skeleton -- at any cost.

Gambit is forced to return to his southern roots by an ancient tithe, an old family feud and the kidnapping of his brother, Bobby. Bella Donna of the Assassin's Guild uses the kidnapping to lure Gambit into her clutches and force him into completing the aborted marriage. Upon trading Bobby and the tithe for Gambit, Bella gives the Thieves a fake tithe, ensuring their destruction at the hands of the X-Ternal. Fortunately for Gambit, the rest of the X-Men follow him back to the bayou; with Gambit's help they successfully confront the Assassins at the designated place and time and expose their deception. When the X-Ternal comes, Jean Grey forces a telepathic link with the X-Ternal, forcing her to see the truth. Realizing that she had been duped, the X-Ternal takes away Bella's powers, and the X-Men return home.

New York City, 3999 AD. Here Time is changing itself. Cable uses his time device and sees that Bishop traveled from 2055 AD to the present to stop a plague, which Apocalypse started. Because he stopped the virus from being created, the antibodies that protected mutants from further plagues were never created.

Cable comes to the present to stop Bishop and save his own future world. After a battle with Bishop and the X-men he flees. When he checks out the X-Men's biography, he sees that he can use Wolverine's healing power to create the antibodies needed to preserve his future. So, with Wolverine's help, Cable saves both his and Bishop's timeline.

The Friends Of Humanity attack a hospital for the blind that Beast is working at. And Wolverine plans on tearing them apart from the inside. Beast and one of his blind patients, Carly, fall in love together. But Carly's father is a mutant hater and won't stand to see them associating with each other. When the Friends Of Humanity kidnap Carly for associating with a mutant, Wolverine, Beast, and the FOH come full circle. Meanwhile, in the Savage Land, Xavier and Magneto are struggling to survive.

Mojo, a very megalomaniacal, interdimensional network programmer casts the X-Men as his latest all galaxy television hit, when he uses his psychic powers to pit them against one another on a far distant planet. The blood thirsty crowd goes wild and the X-Men's fight to the death will ensure the greedy showman's highest ratings ever.

Xavier and Magneto finally make their way back to Xavier's plane, only to be ambushed by some mutates. The new ruler of the Savage Land is revealed but not until they make a new ally. Morph sends a message to the X-Men revealing his location which provides an encounter with Mr. Sinister and his group of Nasty Boys.

Wolverine is lured into the Morlock tunnels by a former lover who is accompanied by a group of cybernetic mercenaries called Reavers. Wolverine discovers this woman he used to love isn't the woman he once knew, as she's gone through the same cybernetic alterations that the Reavers have, and a new moniker, calling herself Lady Deathstrike. She has discovered a long buried alien craft and needs Wolverine's adamantium claws to cut it open.

Juggernaut and Black Tom Cassidy kidnap Lilandra for Erik The Red, but the X-Men track them down. A fight results in a stalemate until Gladiator, guard to the imperial throne, shows up to take Lilandra captive. Phoenix rescues her and vanquishes Gladiator for the meantime.

When Proteus discovers that his deadbeat dad is a prominent politician, he storms the Union Hall right in the middle of his dad's campaign speech on 'family values.' Proteus tells his father that he is his son, his father denies it and runs off in horror, crying for help. Angered at his father's reaction, Proteus creates havoc, but Professor X later calms him down, and he stops the rampage. Then he goes back to Muir Island with Moira MacTaggert.

Weary of battling for mutant supremacy, Magneto offers to transport all mutants to an orbiting asteroid named Asteroid M where they can live peaceful and human-free lives; however, Fabian Cortez forces Magneto into an escape pod and launches him into space.

As Magneto plummets helplessly to Earth, Fabian Cortez assumes control of Asteroid M and sends hundreds of missiles towards Earth. Meanwhile, Rogue goes to help the X-Men and tries to find a missing Gambit. Magneto frees himself and returns in time to destroy both the missiles and Asteroid M. Everyone escapes before the asteroid is destroyed and they all return home (Gambit included!) Meanwhile, Cortez is rescued from the descending asteroid by Deathbird... and Apocalypse!

When Oracle, the psychic member of the Imperial Guard is kidnapped by Apocalypse, Professor Xavier deduces his scheme involves capturing mutants with telepathic abilities. The X-Men are split up to track them down before the villains can, which puts Wolverine and Shard in the middle of a scuffle between Archangel and a ninja named Psylocke.

After swiping the government's own time machine, Cable ends up recruiting the X-Men on his mission to destroy Apocalypse's source of immortality at its creation.

Cable & the X-Men destroy the Lazarus Chamber. They then use Cable's computer and Cerebro to track a homing device on the Professor to the control axis where Apocalypse reveals his plan to use the psychics to destroy all time, and recreate a universe, where he will rule unchallenged. Feeling that he was deceived by Apocalypse, Magneto attacks him when Cable arrives and joins the attack. Apocalypse begins draining the psychics which causes time and history to start to disappear. Bishop sees this and releases the psychics. Sinister and the Nasty Boys retreat. Apocalypse and his Horsemen are defeated by the heroes. Using Cable's time-spaceship, everyone else is returned to present time at the X-Mansion. Cable then travels back to his own time.

Wolverine, losing control, quits the X-Men and returns to the rural Japan of his younger days, in an effort to find himself. He works peacefully with a former spiritual teacher, the monk Oku, to build a temple. But the neighboring village is about to be attacked by bandits, led by the merciless Silver Samurai, unless payment is made. Some of the villagers want to resist, and ask Wolverine for help. Wolverine is torn. This is just the sort of thing he had wanted to leave behind. Wolverine bests the Samurai in single combat by taking advantage of Samurai's habit of teleporting in behind him: Wolverine anticipates the move and disables the teleportation device, humiliating Samurai.

When Professor X suffers a slight concussion, his powerful psychic mind is suddenly open to manipulation. The Shadow King takes advantage of this and takes possession of Xavier, leaving his mind trapped on the Astral Plane.

Scarlet Witch, Quicksilver, and Magneto are lured and captured by the High Evolutionary and his New Men. They imprison them along with Wolverine, who was spying on Magneto. The Evolutionary reveals that he wants to use their genetics & powers to create a new breed of beings, which he demonstrates by transforming Wolverine into a werewolf. He also reveals that Magneto is Quicksilver and Scarlet Witch's father. Magneto admits to the twins Quicksilver & Scarlet that he regrets abandoning their mother, his wife Magda. Beast and Professor X locate them as Magneto breaks the others free when the High Evolutionary escapes. Wolverine reverts back, and the twins walk away from Magneto despite his effort to reconcile with them.
Season 5

The X-Men are attacked by the Phalanx, a race of techno-organic aliens seeking to assimilate all life on earth. The alien Warlock allies with Beast, Forge, and Mr. Sinister to defeat the Phalanx.

Planet earth is under attack by the Phalanx, a race of techno-organic aliens seeking to assimilate all life on earth. Warlock, Beast, Forge and Mr. Sinister, and Amelia Voght develop an anti-virus and a plan to administer it at the phalanx core. They recruit Magneto and he is able to obtain a phalanx sample. Hodge explains to them what the Phalanx is doing and how he came to be part of them. The group enters the Spire of the Phalanx and attempts to rescue the others and eliminate the phalanx with the anti-virus.

Omega Red, the destruction machine from the former Soviet Union and a sworn enemy of Wolverine, is thawed and sent two miles beneath the ocean to salvage a disabled, toxic nuclear submarine threatening to break up near Hawaii. His only condition: Wolverine and Storm go down with him as insurance.

Longshot, rebel from another world, tumbles into this world with no memory. He is discovered by Jubilee who takes a liking towards him and they both find themselves on the run from Mojo and his hunters.

Graydon Creed tries to return to the friends of humanity by capturing and delivering his mother and step brother who are both mutants. Nightcrawler gets a mysterious message that his birth mother (whom he never knew) is in trouble. He turns to Wolverine, Rogue and Jubilee for assistance. Together they infiltrate the Friends of Humanity compound in search of his mother. The plot thickens when one of the team members recognizes Nightcrawler's mother's voice.

As the water in the cave rises, she keeps the kids calm by spinning a medieval fairy tale of knights, princesses, trolls, and dragons. Some of these characters might just seem to resemble the X-Men. As she tells the kids the stories, the real X-Men arrive and save them.
