The story follows about a boy named as Shinichi Kudō that solved a case at a mansion. The next day, on his way to school, his case was all over the news and was being satisfied by that. His best friend Ran Mōri later showed up walking their way to school. At school, Ran remembers what Shinichi promised her, but seems to have forgotten. Shinichi does remember it later, which on the next day, the two went to Tropical Land, a theme park located in Beika City. There a man has been decapitated while they where in the roller coaster. Shinichi solved the case, which after solving the case, he is following one of the suspicious men that he has seen on the roller coaster. There he finds a shocking discovery, but didn't noticed his partner which Shinichi has been smacked unconscious. The man in black gives Shinichi a poison which turns his body into a elementary kid.

Shinichi runs towards his home, which he sees that he has shrunk into a elementary school kid. Ran calls Shinichi to his home, but doesn't pick up which worries Ran and goes to him. Shinichi who have reached his house, tries to get in by climbing over a fence, which will not succeed, but sees Professor Agasa. He ask Professor Agasa to get over, but Agasa can't remember Shinichi in child form and evenly decided to bring him to a local police station. Shinichi proved Agasa that he is really Shinichi, which Agasa is surprised about it. Agasa brought Shinichi home, which he has to wear his old clothes. Ran came which Shinichi hides behind his desk. Ran heard a voice behind the desk, and Shinichi sees his fathers glasses. Shinichi then got discovered by Ran but doesn't know that the little kid is Shinichi. Out of pressure, Shinichi called himself Conan Edogawa. Agasa suggests Ran to take Conan to her place, which he disagrees on, Agasa explains that due that Ran's father got a Detective Agency, he can gather informations about the men in black, which Shinichi agrees. Later Kogorō got a kidnapping case which Conan and Ran are following him, Conan's interest is only the men in black. The case has then been soon solved by Conan after hearing the last phone call from the true kidnapper. In the end, Conan is accepted by Kogorō to stay at his house.

It has been three days that Shinichi has been shrunk and stays at Ran's place. Conan then goes to school, where he meets three of his classmates, Ayumi, Genta and Mitsuhiko that wants to be friends with him. After school, Conan visits Professor Agasa, which give him a new gadget. On his way to the Detective Agency, he is staring at Kogoro because he was useless for him to find the men in black. A car then stops in front of the agency, and the three classmates of Conan are spying on him. Kogorō later got a customer, but doesn't show any interest unless he noticed it was Yoko Okino which Kogorō changes himself quickly. Yōko tells that she has been staled for three days, which that Kogoro and the others are going to her apartment to figure out who. Ones arrived at her apartment, they see a dead body on the ground with a knife on his back. Later it has been known that it is a murder case, Yōko and her manager Yamagishi where both suspects on the murder case, which later a third suspect has been added, Yōko's rival Yūko Ikezawa. The case later has been closed, containing that it was suicide and the dead person contains to be Yōko's ex-boyfriend Akiyoshi Fujie.

Conan, Genta, Mitsuhiko, and Ayumi went to a exhibit of hidden treasure. They find a piece of paper with on there the words "Oro". A treasure hunt begins, while Conan is not interested in the map until he discovered that Oro means "Gold" in Italian. Later they figured out that neo-signs got something to do with and that the mafia is chasing them which they think that Conan and the others can lead them to the gold. After solving the treasure hunt, it was stolen gold which the mafia came and kept Conan and the others captivate. Conan came up with a plan to make them fallacious with succeeded and told a nearby kōban to tell the officers about the criminals they've caught. They told the story to Ran which Genta and Mitsuhiko started to brag about it. Ayumi told Ran that nothing was done by Genta and Mitsuhiko but by Conan, which she gives him a kiss on the cheek, which makes Ran thinks that Conan got a girlfriend. Genta and Mitsuhiko are staring at Conan being in jealously.

Conan runs into the black-clothed men from the pilot episode while riding the Shinkansen. He investigates further and realizes they only resemble the original two men. Using his gadget glasses and a bug, Conan overhears their conversation about a bomb in a black suitcase on board the train and is set to explode soon. Conan narrows the suspects down to four. Conan realizes a woman on the cellphone mentioned she liked viewing the mountains but her seat was facing the sea. He realizes the men's seats were facing the mountains and deduces that she was the one who met them. Conan, armed with his new power kicking shoes invented by Agasa, manages to kick the briefcase off the train before it explodes. The woman and the two men are later arrested.

As the other classmates suspected, time showed that the arguments were intended to disguise their mutual attraction. The star challenged Kogoro to solve the mystery of the murder scene being filmed. To prevent Kogoro from embarrassing himself, Conan used the tranquilizer dart on Kogoro and cracked the puzzle with the clues present. During a break in the filming, the star was discovered with his throat slit, with Ruri over the body and her hands bloody.

This special Christmas episode of "Detective Conan" is introduced by Heiji Hattori, Conan Edogawa, Ran Mori, and Kazuha Toyama. Heiji won a bet in the previous episode and so it's decided that they're all going to the high school baseball finals in Koshien Stadium. But there is a mysterious guy willing to commit a suicide bombing there. This incident just puts more stress on Conan and Heiji, even though they came to a ball game for amusement and relaxation. The unknown person gives them a chance to stop him, however. Heiji and Conan are both struggling to crack the codes, sent by the mysterious man, before the bomb goes off. Earlier, Conan and Heiji witnessed the person walk by them and they thought he dropped his cell phone, when he purposely left it there to "play the inevitable game" with them, consisting of cryptic text messages. In order to solve this case and save countless lives, Heiji and Conan would need a lot a background information dealing with America's favorite pastime, baseball.

He then attempts to to send back a replica to Kyousuke's father, but was found out. In an argument, Kyousuke's father falls down the stairs. Choichirou orders his family to not call the ambulance and to staged it as robbery. This is the cause of Kyousuke's father's death. As Kyousuke is taken away, Conan asks him the tune of a song from the cellphone numbers and finds out the Boss of the Black Organization's number is the song of "The Seven Children".

Two days pass and then through an anonymous tip, the police discover Tatsumura dead in his car in a park.

The Detective Boys come across them and identify the jogger as the suspect. When they arrive, the suspect's allibi of video recordings proves he was there the whole time the murder took place, but the Detective Boys are certain he was the jogger. What's more, the allibi is confirmed by Officer Chiba, since it's his roommate.

On that day the installer was found hanged on the balcony of the third floor. The master was not home so the door could not have been opened.

A small three-story house is put up for rent in the neighbourhood and the Detective Boys decide to pass by it on the way home from school. Haibara tricks the real estate agent into giving them a tour of the inside and Conan notices you could see Mori's detective agency from the third floor window. The next day, they discover the house has been sold to an old couple and Conan finds them suspicious. He follows the old man to China town and into a back alley shop where he is discovered, but manages to flee. Conan takes a nap upon coming home and a man in black enters with a gun and shoots him. The old woman rushes to the agency calling out for Shinichi who Conan greets as his mother and the old man enters to reveal himself as Conan's father. It turns out, Shinichi's parents just wanted to find out if he really was doing okay in his current life.

Conan realizes that the culprit must've interfered with the Rigor Mortis and finds the evidence to convict the culprit. The culprit reveals that the host was his controlling girlfriend.

Conan Edogawa and his classmates are assigned to do a class report about a small business of their choice. After discarding other possible topics, the Detective Boys concludes that it's a perfect opportunity to find out more about Detective Kogorou Mouri's job.

Conan's friends refuse to settle for a simple interview though, as they want to experience first-hand all the details of his work. Thus, they, along with a reluctant Conan and Ai Haibara, decide to tail the renowned detective for a day. However, the kids soon get involved in a grim situation when Kogorou's current case takes an unexpected and dangerous turn.
