After 20 years of military recruiting, an enemy has successfully attacked. Doctor Kozaboro Nambu of Interpol and The International Science Organization, introduces a team of children that he raised and trained to defend the attack and infiltrate the secret Galactor headquarters. Galactor arrives with a giant ship shaped like a turtle to steal uranium, making them even more powerful. The Science Ninja Team must find where Galactor put it.

The Apparition of a Demonic Ghostly Airplane Carrier

Galactor self destructs its Turtle Ship in attempt to kill The Science Ninja Team as well as their ship The God Phoenix. They docked inside it, and got stuck. After they freed themselves, they find Galactor hiding in a submarine shaped like an aircraft carrier.

The Giant Mummy That Calls the Storm

Makoto Nakahara has lost his parents in a sequence of crashes. He lives with his uncle near an airport that he visits every day, hoping his parents will be found. Makoto, infinitely hapless, runs toward a ship shaped as a demon mummy when he sees his father suspiciously boarding it.

Revenge on the Mecha Mechadegon

Galactor's new ship is shaped as a centipede. It causes earthquakes, including one launched to kill the director of the earthquake facility. Ken Washio buries the director, but is attacked by his daughter. She blames Ken and even thinks he is a Galactor soldier. Ken must find a way to provide closure, and thinks he can succeed.

Ghost Fleet from Hell

Ghost Fleet from Hell

Galactor has built a base disguised as an under water ship grave yard. When The God Phoenix is unable to defeat them, they are rescued by a mysterious fleet.

Galactor is after gold bars. Ken, Jun, and Jinpei are captured. Ryu is targeted, leaving every thing up to Joe. He must infiltrate the secret base and battle the mini robots.

Berg Katse, disguised as Lord Katzenberg, flies in a rickety old air plane. However, it is much sturdier than it looks being made of Whisker. The Science Ninja Team must prevent Galactor from making more of this unusually strong material.

The Secret of Crescent Coral

Doctor Nambu decides to construct a secret base for The Science Ninja Team to rally. However, Galactor is already on to them. Nambu must manipulate Jinpei into tricking Galactor so they can finish building uninterrupted.

The Demon from the Moon

The Demon from the Moon

Galactor built a ship shaped as a scorpion. They launch it and take over the moon, attacking the International Science Organation space centers along the way. As The God Phoenix follows in search of what happened, they are attacked by moon rocks. The rocks are headed towards Earth.

Berg Katse is disguised as an ant. He launches an attack inside his giant ship shaped as an ant, with many regular sized robot ants. The ants swarm and interrupt the global supply of electricity.

The Mysterious Red Impulse

Large, powerful, and bird style ships debut. Galactor immediately hijacks one of them. Ken pursues by himself to catch Red Impulse, believing that he is responsible.

Galactor builds a ship shaped as a roach and recreates a historical event where sugar is confiscated. Jun is left in command.

Galactor hides in bodies of water in search for microscopic creatures that burst into flames. They can be used as a source of power or a weapon.The God Phoenix flies underground for the first time.

Galactor drafts civilians, regardless of age or disability,

The Frightening Jellyfish Lens

A city destroys itself with pollution, leaving it to Galactor. They use the toxic waste to mutate a creature that can swim, float in water, and float in air. If The Science Ninja Team does not stop it,  it will magnify light to dangerous levels.

The Invincible Machine Mekanika

Galactor hacks the robots working at a factory to build a shape shifting mecha. The Science Ninja Team lost track of it, but Jinpei knows where it went. Ken has the opportunity to face off with Berg Katse.

The Bug Operation

The Bug Operation

Sosai X wants to study the natural violence in humans. Jinpei as well as other children disobey orders and keep Galactor's beetles pets. When they are abducted by the beetles, the beetles grow and fly away. Because the beetles have the children, The Science Ninja Team can not attack.

Galactor has submarines shaped as whales. During one of the attacks, real whales are killed except for one that is in danger of a shark attack.

The Lu Mon Kingdom has been occupied by Galactor. Prince Lu Kor wants to personally give secret information about Galactor to The Science Ninja Team. However, he made several foolish mistakes starting at bad, and then going to worse.

The Science Ninja Team is invited to the International Science Organization Building at Ameris. When investigating the deaths of their professors, they encounter a large Mecha nearby. They also go to an amusement park run by a suspicious flute performer.

The Magma Giant, Emperor of Hell

The Magma Giant, Emperor of Hell

Galactor takes over a mountain range and creates Magma Mechas. Sosai X gives the orders to destroy every last International Science Organization without any reason.

God Phoenix, Be Reborn

God Phoenix, Be Reborn

Ryu goes home after failing to carry out a mission. The God Phoenix is disabled and needs to be repaired. Despite all of the problems that Ryu caused, Doctor Nambu secretly forgives him. He travels with The Science Ninja Team to check on Ryu. During an attempt to thwart The Monster Ray, Ryu's brother gets to travel with them in The God Phoenix.

Jinpei visits one of his orphanages where they love martial arts. Ryu and Jinpei take two of them to a match where one of the fighters happens to be a Galactor spy. The orphanage is in danger when a man made volcano erupts.

The God Phoenix must pursue a ship that is too fast to be seen.

Joe recognizes Doctor Nambu's stalker as a Devel Star agent. Ken responds by protecting Doctor Nambu during his next mission. Another lady, who seems to be the leader of the Devil Stars, decides to make another assassination attempt. She tells her soldiers that since they were born to parents working for Galactor, they also are forced to do every thing they are ordered. One soldier in particular has to battle against Joe.

Ken decides that if they remove their radio bracelets, they can hide in the crowd so they can capture Galactor. But instead, Berg Katse, in a disguise of his own, captures The Science Ninja Team instead.

The Science Ninja Team arrives at a chaotic village where a lighthouse causes problems. They also see that Galactor is able to build devices that look like animals. They encounter robot cats and squid missiles. Two brothers want to join The Science Ninja Team so badly, they make their own Bird Style and infiltrate a Galactor base.

Doctor Miwa's plans to build a monsterous power plant on the top of a mountain are ruined when Galactor gets there first.

The International Science Organization built a Wonderland style city named Utopia that Galactor uses to cause a fantasy nightmare. Ken fails miserably while investigating, with Jinpei needing to clean up after and rescue Ken. Doctor Mukashiski angers the Galactor Commander by trying to get all the credit.

The Great Escape Trick Operation

Galactor has gone to another prison to recruit soldiers. The soldiers love their apparent freedom. Interpol has asked The Science Ninja Team to Djinn Djinn Prison to get the prisoners AND Galactor at the same time, unaware that Ryu has been captured, and made a new bird feeding friend. There are numerous Galactor Commanders that appear in this episode: Blackie, Ali Capone, Jim, Ryu, Ken, and the commander of the actual Galactor Mecha. A large cabin inside The God Phoenix is shown for the first time.
