So I noticed this earlier. If I am on the watch list page and use the down-arrow to select all the episodes as watched up until that episode; all the specials are also marked as watched.
That includes specials that are not yet aired.
I tested it out with Spongebob Squarepants (great suggestion from my little sister). If you click on the arrow next so S01E01 this is the result:

I believe specials should not be marked with this feature. Instead should be ignored completely.
