It's not comfortable to mark hundreds of episodes all one by one. Checkbox system with select all button would be appreciated.

There is already an option for that. If you go to Watchlist, click view all on your specific show and there will be right of the episode button a sign, if you click this on the latest episode in the list, it will mark all as watched.

No worries, we know it might not always be that visible for new users :)
Or you can go to the episode list of the show en click on the "Watched" table-header ;-)
You'll be redirected to the Watchlist of that specific show then :-)
A problem that's worth bringing up is that this one-click check doesn't include specials, only standard episodes. So you still have to check those individually.

True, however there are not lots of specials per show compared to the number of regular episodes
