Eigen Kweek is giving a Christmas Special on Christmas.
This special takes place between the first and the second season.
Is it correct to set the season to Season 1 or should it be Season 2?

Without knowing anything about the show I would set it to season one, unless season 2 is aring from next week on or so.

Season 1 and 2 allready have aired, but now a Christmas Special is airing on Christmas, which takes place between Season 1 and 2.

Are you meaning that the chronological order (the order of events that happen in the show) is:
Season 1 --> Christmas Special --> Season 2
But the air order is:
Season 1 --> Season 2 --> Christmas Special

Yes indeed :-)
I would have thought that due to TVMaze doing standard episodes in air order rather than chronological order (for example: Firefly) that this would also apply to specials.
At least according to that logic, it should be season 2 as it aired after it.
Until Better handling of specials and possibly even Alternate episode numbering is done, I'm not sure if there's a better way of doing it.
P.S This is obviously just my opinion, better wait until Juan or someone else higher up replies to this message

I fully agree, it aired after season 2, so it should be added as a season 2 special :)
OK I changed the season of the episode :-)
