I think the current logic behind the show relations does not correctly apply to the serial specials, which can run before the main show started.

I just changed the date of episode 1 to have already aired, added it as serial specials, then changed the date back as a workaround. Had to trick the system but it worked. :p

In the animated series, Scooby-Doo! Mystery Incorporated, there is a recurring character called Nova, voiced by Jennifer Hale, but there are 4 episodes in which Nova is possessed by Anunnaki & while being possessed, the voice of Amy Acker is used.

Should I add Amy Acker as voicing Anunnaki, another Nova or something like Nova (When possessed)? 

I do not have access to the episode, so cannot check how they listed it on-screen, sorry.

Im would use a second character Nova (possessed).

Hmm I asked the same question when adding Spiderman possessed by Doc Ock in the latest animated series and was told to add them to the same character and add an aka to both characters.

...he does not appear at all. He only appears in summary of previous episode's events which is at the beginning of this episode. But such common summaries of past episodes still do not make a character appear in the current episode, right? Same as how some shows show glimpse of what's to come in later episodes, but those characters wouldn't be credited under appearance under the current episode, right?

Anyway, he definitely does not appear at all in The Outpost episode 3x03. Just watched it.
