About the rest - am I missing something? What's the point of having one half of the same season as a separate show, and the last 7 episodes as a part of a different show? As they are parts of the same production and both were aired on the same network, shouldn't all 16 of them be listed in one place? And all of the broadcasting peculiarities could be explained in the show's wiki.

The show was rebooted under the Where are You name, but nearly a decade later and on a different network, after the first 9 episodes aired, the show continued airing the other 7 episodes but under The Scooby Doo Show name, which was a show in its own right.

Well, I'm not sure that the name of the show is of any importance in this case. Disney, for example, could easily change the name of the show during its run a few times, but it still would be the same show.

I just don't know how we'd be able to reflect the first nine episode's airing under a different title to the remaining seven if they all stayed in one season?

I'll let you guys decide, in everything ive read the show was meant to be rebooted when it came back under a Where are You. There's not really much of a explanation as to why after nine episodes they reverted back to the old title.

Well, since Where are You was basically re-named and continued its run under a new name, and also considering that the first two seasons of https://www.tvmaze.com/shows/12807/the-scooby-doo-show are also had each its own name at first, I think keeping all three of them under one show is better, than having a part of a season as a separate show, what you think?

I don't think the Scrooby doo show had season names, its one of those shows that aired in a block and so had a name for the block too, but would be paired up with another animation which would also air in that block under that name.
Just a general comment as someone who grew up watching those shows on Saturday mornings, your average user is more than likely to search for those shows under the original airing name and not under the name of a later show. Scooby Doo Where are you was the first of the Scooby Doo shows to premiere on Saturday mornings and most users are probably not going to think to look for it under the Scooby Doo show. (hoping I am not misunderstanding what the proposal is). @TomSouthwell made the comment about the shows airing in blocks and he is correct, I remember the advertising push in commercials for the premiering blocks of associated shows when each upcoming season premiere of Saturday morning cartoons was approaching. If your into collecting comic books you will find the old network advertisements in the gold age comics for the Saturday morning programing blocks with the order of the shows listed in the adds to appeal to kids.
