Ultimately, they have to obey her (and the others), it seems. To "make her happy", as they state it themselves.

I think there's a deeper meaning as to why they don't want them (those not affected) to die. They're still trying to find out what's causing their individuality. Once they've solved that, then there's no reason for them to let Carol live.
